the waving flags quote is a reference to be being blinded by obsession. In this case he is making reference to overzealous patriotic types who see no wrong in anything thier country/government does. However, this idea transcends all facets of life - blinded by love, blinded by friendship, etc.
The other one is juts some witty wordplay and if you don't get it then you'll never get it.

Their zealot followers who suppress their empathy and opt instead to pursue their desire for personal gain by pushing their "flag" (any group like a political party, military unit, corporation, motorcycle club w.h.y.) above others and pushing others down.
The flag should be there waving to remind us of our values and sacrifices, but we should not use it to smother people, or run around like idiots rubbing peoples noses in it, or loose our ability to be real and one on one with people by adopting it as our personality.
"'Murica... so fuck you."
Think of hitler pointing to WWI rousing people's resentment through nationalism and talking Liebsraum "fuck those Poles and French, our flag is better!" or prison guards at Auschwitz who said "I was just doing my job" and pointing to their swastika to absolve themselves of responsibility for their actions.
We should all be good leaders. The one who leads should not have to seek the position and destroy others to get there.
